MacKinnon scored 200 points in 50 games as an atom player. MacKinnon played Bantam AAA with the Cole Harbour Red Wings when he was 12 and 13, scoring 110 and 145 points in each season.

Because of the prominence of its ice hockey program, MacKinnon chose Shattuck-Saint Mary’s in Faribault, Minnesota. Nathan finished second in team scoring with 101 points in 58 games in his debut season at Shattuck-Saint Mary’s.
